We are recently interested in elucidating (1) RNA body structure and function under cellular energy stress imposed by low oxygen condition and (2) autophagy activity involved in low oxygen stress adaptation. 우리 연구실에서는 세포 신호 전달 회로 및 회로 활성에 따른 유전체 발현 네트워크 조절 기작에 대한 근본적인 이해를 추구합니다. Arabidopsis와 C. elegans의 유전체정보를 기반으로 분자, 세포, 생화학 및 유전학적 접근법을 통합한 다차원적 복합연구체계를 확립하여, 고농도의 산소에 적응해 온 지구상 생명체들이 저산소 환경에서 생존을 위해 유도하는 세포내 에네지 스트레스 대응 신호 기전 및 이에 따른 발현 유전체 재프로그래밍 기작에 대한 연구를 수행하고 있습니다. 최근 연구실에서는 RNA와 단백질을 기반으로 한 역동적인 상분리 (Phase separation) 현상으로 형성-분해되는 비막형 세포내 구조체 (non membraneous subcellular organelle)에 대한 단백질 구성인자 및 RNA에 대한 규명과 이들 구조체들의 세포 저산소 생존 기능에 대한 연구를 수행하고 있습니다.
Energy stress signaling and cellular homeostasis
대기층 형성과 대기중의 산소 집적 현상에 따라 진화해 온 지구상 생명체들은 풍부한 산소를 기반으로 생체내의 주요 에너지 대사과정들을 진행합니다. 무제한적인 산소의 공급으로 인해 산소를 탐닉하게 된 세포들은 순간적인 저산소 상태에서도 주요 에너지 대사과정들이 급저하되어 세포 에너지 대사에 장애를 일으키는 산소 상용자가 되었습니다.
최근 지구상의 기후변화에 따라 그 빈도가 급증하고 있는 침수 재해는 이런 산소 탐닉형 식물 세포의 에너지 대사 불활성화를 유도하고 그 생명체의 생존에 막대한 영향을 주게 되었고, 이에 따라 지구상의 식물을 기반으로 하는 바이오매스의 확보에도 큰 영향을 주게 되었습니다. 우리 연구실에서는 침수 시 유도되는 저산소 저광도 조건에서 유도되는 에너지 스트레스 대응 세포 생존 기작을 규명하고 이에 따른 식물 시스템의 발달 가소성을 이해하여, 침수 스트레스에 적응할수 있는 식물 지놈을 개발하고자 합니다.
1. 세포 에너지 스트레스로 유도된 세포 주기 조절 기작 및 식물 분열조직 억제에 관한 통합적 연구
저산소 저광도 조건에서 식물체의 성장은 억제되며, 생존을 위한 다양한 생화학적 대체기전들이 활성화 되는데, 먼저 세포 에너지 스트레스의 식물 정단분열 조직에서 세포 분열 억제 기작을 규명하고 있습니다. 이를 위해 형광을 기반으로 한 바이오센서를 개발하였으며 이를 활용하는 생체 모니터링 시스템을 확립하고 식물 세포와 시스템 수준에서 저산소 저광도에 따른 에너지 스트레스 신호 활성을 정량적으로 측정하고 있습니다. 한편 에너지 스트레스 신호로 유도되는 세포 분열 주기 조절 기작을 분자 수준에서 규명을 분자 생화학 세포 생물학적 접근을 통해 규명하여, 식물 분열조직의 유연한 세포 에너지 스트레스 대응 기전을 이해하고자 합니다.
2. 세포 RNA body 연구
동식물 세포들은 비정상적인 식물 환경 조건을 극복하기 위해 세포 스트레스 대응기전을 가역적으로 활성화-비활성화 합니다. RNA는 DNA를 기반으로 하는 유전정보와 amino acid를 기반으로 하는 세포 내 활성 단백질의 중간 매개 물질로 존재합니다. 최근 세포 RNA는 이런 전사산물로서 단백질 합성의 중간 매개체로써의 기능을 넘어 더욱 다양한 존재 가치를 가지고 있습니다. 저희 연구실에서는 존스 합킨스 대학의 존 킴 연구실에서 규명한 저산소 상태에서 세포내에서 비막형 상분리 (non-membranous phase separation) 현상을 통해 유도되는 RNA body가 식물세포 및 시스템의 저산소 대응 기전으로서 스트레스 하에서 식물세포의 생존을 유지하는 기능을 규명하고 있습니다.

3. GWAS 기반 식물 당 신호 센싱 및 조절 인자의 스크린 및 기능 연구
식물 광합성은 빛 에너지를 유기에너지 물질 형태로 전환하는 기능을 가지고 있습니다. 이렇게 만들어 진 세포 내 대사체 당들은 식물 시스템의 생장 및 발달을 조절하는 신호 물질로 기능를 가지고 있습니다. 우리 연구실에서는 최근 연세대학교 이인석 교수님 연구실과 공동으로 Genome-wide-associated study (GWAS) 기법을 이용하여 식물지놈에서 당 신호의 감지 및 전달에 관여하는 조절 인자를 동정하였고, 이들의 신호 작용 기작을 분자 생화학적 수준에서 규명하고 있습니다. 이를 통해 기존에 돌연변이 스크린을 통해 규명된 바 있는 HXK1을 기반으로 한 당 신호 기전 및 이들과 교차 반응을 보이는 에틸렌 및 앱시스산 등 호르몬 신호기전들과의 신호전달 네트워크를 규명하고 있습니다.

4. 단백질-단백질 결합 조절을 기반으로 한 식물 기관 노화 및 숙성 조절 물질 개발
식물 기관의 노화와 숙성 조절에 관여하는 식물 호르몬 연구는 호르몬들의 생합성 및 신호전달에 관여하는 조절인자들의 분자 기작에 대한 심화된 연구들을 지난 이십여년간 진행해 왔습니다. 우리 연구실에서는 이 중 에틸렌과 자스몬산의 신호 교차 현상에 대한 연구를 최근 삼년간 진행하여, 에틸렌의 신호의 주요 전사조절인자와 자스몬산의 신호 조절 인자간의 상호작용을 통해 에틸렌과 JA 신호가 공조적으로 식물기관의 노화와 숙성을 조절한다는 것을 알게 되었습니다. 현재 우리 연구실에서는 이들 주요 전사인자들의 상호작용을 억제 혹은 촉진 함으로 식물 기관의 노화와 숙성을 조절 할 수 있는 소분자 물질 (Small molecule) 스크린을 덕성여대 김태훈 교수님 연구실과 공동 연구로 기획 중이며, 이를 통해 식물산업계에 신 기능성 생리 조절 물질을 제시하는 연구를 진행하고 있습니다.
Welcome to the laboratory of molecular signaling systems in the Department of Life Sciences at Korea University. The primary interest of my research is in fundamental understanding of cell signaling circuits and their functions on gene regulatory networks underlying physiological and biochemical processes involved in organism survival and sustain under growth limiting conditions. With the genomic and proteomic information available in various model species including arabidopsis and c. elegans , we have established and utilized an integrated approach that combines computational, molecular, cellular, biochemical and genetic tools together to elucidate core circuitry elements and regulatory mechanisms in cell signaling pathways at both cell and organism levels. Our current research focuses on elucidation of the functions of RNA-protein based non-membranous subcellular organelles forming-deforming through phase separation in response to cellular energy stress signaling for both plant and animal cellular homeostasis in the suboptimal extracellular environmental condition such as flooding that imposes complex physical stress factors like unfavorable conditions of oxygen, light, temperature and humidity.

Integrative Research on the Plant Hormone Ethylene Signaling:
The plant hormone ethylene, that modulates endogenous developmental signals, mediates environmental stimuli to regulate plant growth and development. The ethylene signal transduction pathway has been extensively studied using molecular and genetic approaches and several key signaling components have been found. The long term goal of this project is to understand the molecular mechanistic basis of the ethylene signaling pathway in plants. The immediate goal is focusing on elucidation of additional signaling components and unraveling molecular mechanisms connecting the perceived hormone signal at the receptor complexes to the key transcription factor EIN3 in early ethylene responsive gene expression.
Analysis of MAPK Cascade Signaling Network involved in Plant Stress Adaptation:
MAPKinase(MAPK) cascade signaling plays a central role for the intracellular signal transduction network. Especially, the function of plant MPAK cascade (MAPKKK- MAPKK-MAPK) signaling is most likely expanded over the evolutionary time when considered the amplified genome constituents. In this research, we elucidate the MAPK cascade signaling network involved in abiotic stress adaptation in Arabidopsis as a model plant and also in rice and maize as important food resources. This information will assist to improve crop abiotic stress resistance.
Synthetic Biology in Autophagy Signaling:
We are currently embracing a new move in life science. A combination of Gibsson assembly and CRISPR-CAS9 technique will provide a tool to drive a new synthetic genome to understand the running principles of current genome, for which analysis is facilitated by quantitatively monitoring its activity using a bench-top NGS platform. We will first attempt to disentangle signaling mechanisms underlying autophagy that is conserved in microbes, animals and plants.
Chloroplast Energy Biology (Published in Scientific Reports, 2017)
FLIM for chlorophyll fluorescence lifetimes at single cell resolution is a novel approach to measure photochemical reactions in higher plants. We are currently investigating how chloroplast structure supports high efficient photosynthesis in plants using FLIM as well as conventional approaches. This information allows us to look into designing a photosynthetic apparatus with higher efficiency which would be even better than what evolution has done after the very first symbiosis between chloroplast-origin prokaryote and host eukaryote cells.
